CM Roof panel recall, now window pops

The car is a black 2005, Z51, 6 speed, with navigation and HUD.

I had the roof panel recall done last week and when I got it back I noticed that when the driver's window indexes or rolls all the way up there is a popping sound. It never did this before and I'm pretty sure it is from the window pressing into the roof rail gasket then slipping past it to seat properly. It also looks like the gasket isn't very straight on the outside with a little glue oozing out. The gap looks bigger at the front than it used to be. The passenger side window operates normally.

It sounds like there is some more wind noise, but this could be in my head since the whole car seems to ride much louder when it is this cold out (right around freezing as a high for the day.)

I'm looking for some info on how the roof goes together and if there are any trouble spots I should look for. Is it possible that there could be a leak? Due to the cold weather I haven't sprayed it with the hose yet.

I know this is an old post, but I just purchased a 2006 and it was doing the same thing on the passenger window indexing.

I found of the 4 screws that attach the window glass weather strip/run channel to the removable top...2 were not screwed in all the way. The 2 loose screws were at the rear. I screwed them in all the way and popping noise on indexing is gone.
